I wrote a paper on relative clauses in Koine Greek some time ago, as
part of my MA studies. This isn't Transformational Grammar, instead
using Role and Reference Grammar, but you might find it interesting
nevertheless, especially for its references:

(It's the first paper on that page.)
For producing syntax trees yourself, I cannot help but mention my free
"Linguistic Tree Constructor" software:
http://ltc.sourceforge.net
LTC is for drawing syntax tree in a point-and-click manner. LTC was
written specifically with Greek in mind.
Anyone who is interested in having a copy of Tischendorf's 8th GNT in a
format readable by LTC, please contact me off-list.
Finally, you might want to look at purchasing Logos version 3 if you
haven't already -- several of their packages contain OpenText.org's
syntactic analysis of the GNT, with involvement by Stanley Porter and
Matthew Brook O'Donnell:
http://www.logos.com/search/opentext
several packages also have the Lexham Syntactic Greek New Testament:
http://www.logos.com/logos3/new/lexhamSGNT
Disclaimer: I wrote the search engine that powers the syntactic searches
on these resources in Libronix version 3. My search engine is called
'Emdros':
