Some years ago, A group of innovation on learning developed a software that runs in system level under Windows. Why don't you try it? It's called Euclides TGP and it was developed under GNU (free license). You can find it at http://www.ub.edu/filologiagrega/electra/euclides. Of course, it works with Unicode fonts. It has all the codes for ancient greek and it only depends on the different font to display the correct combination. Since it's developed in Catalonia (University of Barcelona) it has the Spanish keyboard layout. But is as simple as typing accents in spanish, and spirits are inthe </> keys and iota subscript is at ctrl Gr / i, and accepts as many deadkeys as three, so you can type an alpha with iota subscript plus an accent and an spirit in four strokes: ?. We use to work with Palatino Linotype since it comes with Windows since Windows 2000, and the alumni have no problem displaying the characters, but it works well with any Unicode font.
May this info be of help to you.
