I don't know what I've been doing wrong but when I fly the Atlas 6 the capsule starts to re-enter about 15 minutes into the flight.  The retro sequence never starts and I keep the delay on normal etc.. basically I follow the flight plan for the Atlas-6 3-orbit flight but never get past 15 or 16 minutes.

Has anyone else had this problem or know what I may be doing wrong?

Are you time accelling and what is your frame rate. In either case the timestep become too large for the autopilot to accurately pilot you into orbit.

Also if you use the recorder feature and post the result that may help in figuring out what is wrong.

I do not time accel.. and I don't know the frame-rate but it's pretty smooth (ie not jerky like MS Flight Sim on my computer).

The launch sequence goes according to the flight plan and I reach what I thought was orbit until about 15 minutes into the flight.  After that I hear the "wind" noise of re-entry and lookin outside the capsule is goin through the atmosphere.  The retro-sequence never starts so all I can think is that my engines aren't gettin me into a good orbit.  I'll try running the Atlas 7 mission to see if the same happens.
