Dear Sri Sankarkumar Swamin,
                                             Although I am not a hundred percent clear about your query, I could ball-park it: I guess your question is about the inappropriate ordering of AvAtArAs in Srimad  BhAgawatham. The reason (according to my infinitesmally small knowledge) is that the yugAs get repeated. For example, even though it is understood that kalki is the last avatArA, He is not the last avatArA for ever. After the praLaya, another cycle will start, and the Lord descends again as matsya avatArA. Then, kUrma, varaha.. all the way till kalki, then praLaya.......... the cycle keeps going on.
 
Although it is natural to get confused, the fore mentioned is the explanation of the AchAryAs. One can find this trend even in the divyaprabandam. Scholars have estimated SwAmi nammAzhwAr's age to be older than Lord Krishna's, yet he Lord Krishna and his pastimes. The understanding is that, he is cognizant of this cosmic cycle of yugAs and praLayam, and he would have sung on Lord Krishna from the previous cycle.
