Subject: Stones in perennial beds. Are they part of the ecosystem?

In my new garden, which was supposedly taken care of in the past 25 years
by great gardeners, a curious phenomenon takes place. I am digging up a
perennial bed now, and I find in the soil which is of a very good quality,
lots of stones between 1 and 6 inches wide. And although the soil is light
and not compacted, the digging is rendered difficult by this amount of
stones. I remember my grandmother painstakingly removing even the tiniest
pebble from er vegetable garden, and am wondering why the former owners
and so called great gardeners have left sooo many stones in the ground.
(2.5 gallons of stones in 8 cubic feet of dirt)
Am I missing something? Are stones part of the ecosystem, and should I
leave them in place (which goes against my instincts)?
