I will address one aspect of your question: punctuation.
There is no punctuation in the very early mss. Any punctuation
you see in your GNT is made based on translators' understanding
of where they should go. (This addition to mss can be traced
to the 9th century, but there may have been some earlier.)
You are thinking correctly though by asking this question. You
have to work with the GNT without being influenced by these
punctuation marks. I would not ignore them, but just bear in mind
that they are "added" by translators.
