The Present Tense will portray that action as contemporaneous with the 
deictic point, here introduced by hOTE. I think the "was" should be retained 
since the action is portrayed as in the past. The next Aorist (ENEBHSAN) is 
subsequent to the first Aorist chronologically. To see the chronology: 
Having first noticed that Jesus was not there, they subsequently got in 
their boats. The next (third Aorist) is yet subsequent again: And after 
leaving in their boats they subsequently arrived in Capernaum. Now that 
there is a change in location, a new deitic point emerges. Upon arriving at 
Capernaum, they commence to looking for Jesus.
