As freezing and thawing occurs, the stones will slowly break
down, releasing additional nutrients to the soil, thereby aiding the
plant growth. Although I haven't done it myself, I've heard of folks
who have added gravel to their gardens to take advantage of this (they
used granite, I believe).
Since you're preparing a perennial bed and it won't be dug
every year, it might be less taxing and beneficial to leave them there
IMHO. Perennial bed -- leave 'em in, Vegetable garden -- dig the big
ones out.
